The story begins with an unnamed veteran VR gamer, Shinoda Yuusei, who is introduced to a hyper-immersive, unregulated game by a navigation AI named Blue Goblet, appearing as a "loli-con friendly" goddess. Tasked with saving the war-torn planet Citarskia, Yuusei chooses the avatar Io-200, an enhanced soldier in a vegetative state, and customizes his abilities. Io awakens in a cryosleep pod amidst a desperate war, quickly realizing the game's realism surpasses anything he's experienced.
He is greeted by Lieutenant Cruque McGabbin, a cynical, golden-haired child soldier leading the abandoned 3552nd Calaf Defense Reserve Platoon. Io, now a sergeant, immediately proves his exceptional combat prowess by single-handedly clearing alien Leechdogs from their bunker and destroying enemy Cyps robots, earning Cruque's grudging hope. Blue Goblet reveals Io's true mission: ensure Cruque's survival, as her future leadership is crucial for humanity's victory. Io then undertakes a solo mission to destroy a powerful Tomos artillery piece, allowing 3552 to escape Carver Bay.
The journey continues, and 3552 encounters the Syndicate Assault Team (Sync), led by Captain Charger. They learn about the Calaf Virus, a Weedran-engineered pathogen turning humans into aggressive, zombie-like creatures. Io's extraordinary skills impress Charger, and he helps Sync clear a communication base. There, they meet Natalie Vickers, a tenacious reporter from Fletcher TV, who begins documenting 3552's plight. Blue Goblet adds Natalie's protection to Io's objectives, recognizing the media's power to influence public opinion. Io gives an impromptu live broadcast, appealing for aid, which goes viral, but Natalie becomes conflicted by the public's glorification of violence and the military's propaganda. Cruque fiercely defends Io, highlighting her growing trust and dependence on him.
The platoon finds temporary refuge in Bailey City, but the city's inhabitants have succumbed to the Calaf Virus, trapping them. Io, acting as a decoy, lures away a massive horde of infected, creating an escape route for 3552. During this, he receives a desperate plea from Reaper, a lone-surviving Sync operative, to retrieve a prototype cure from a research facility. Io, despite Cruque's protests, undertakes this dangerous mission alone. He and Reaper infiltrate the sewers, battling Weedran, but Io is severely injured by an explosive trap and abandoned by Reaper, who prioritizes the cure. Io narrowly escapes and, upon rejoining 3552, uses the retrieved cure to save Corporal Carlyle, who had been infected. This act solidifies Io's bond with the unit and Cruque, who reveals her deep emotional struggle.
Yuusei is then forcibly pulled back into the game by Blue Goblet for a new, critical mission. Io finds 3552 with the ambushed Moimiska rescue team, led by Captain Orlando Basikim and pilot Camyu Courlandge. With the Moimiska team unwilling to prioritize 3552, Io takes matters into his own hands, capturing an enemy Tomos artillery piece to destroy anti-air defenses, demonstrating his full immersion and commitment to saving everyone.
